BS-KNN: An Effective Algorithm for Predicting Protein Subchloroplast Localization
نویسندگان
چکیده
Chloroplasts are organelles found in cells of green plants and eukaryotic algae that conduct photosynthesis. Knowing a protein's subchloroplast location provides in-depth insights about the protein's function and the microenvironment where it interacts with other molecules. In this paper, we present BS-KNN, a bit-score weighted K-nearest neighbor method for predicting proteins' subchloroplast locations. The method makes predictions based on the bit-score weighted Euclidean distance calculated from the composition of selected pseudo-amino acids. Our method achieved 76.4% overall accuracy in assigning proteins to 4 subchloroplast locations in cross-validation. When tested on an independent set that was not seen by the method during the training and feature selection, the method achieved a consistent overall accuracy of 76.0%. The method was also applied to predict subchloroplast locations of proteins in the chloroplast proteome and validated against proteins in Arabidopsis thaliana. The software and datasets of the proposed method are available at https://edisk.fandm.edu/jing.hu/bsknn/bsknn.html.

Predicting Subcellular Localization of Apoptosis Proteins Combining GO Features of Homologous Proteins and Distance Weighted KNN Classifier
Apoptosis proteins play a key role in maintaining the stability of organism; the functions of apoptosis proteins are related to their subcellular locations which are used to understand the mechanism of programmed cell death. In this paper, we utilize GO annotation information of apoptosis proteins and their homologous proteins retrieved from GOA database to formulate feature vectors and then co...
متن کاملA Novel Scheme for Improving Accuracy of KNN Classification Algorithm Based on the New Weighting Technique and Stepwise Feature Selection
K nearest neighbor algorithm is one of the most frequently used techniques in data mining for its integrity and performance. Though the KNN algorithm is highly effective in many cases, it has some essential deficiencies, which affects the classification accuracy of the algorithm. First, the effectiveness of the algorithm is affected by redundant and irrelevant features. Furthermore, this algori...
متن کاملProtein Sub-Nuclear Localization Based on Effective Fusion Representations and Dimension Reduction Algorithm LDA
An effective representation of a protein sequence plays a crucial role in protein sub-nuclear localization. The existing representations, such as dipeptide composition (DipC), pseudo-amino acid composition (PseAAC) and position specific scoring matrix (PSSM), are insufficient to represent protein sequence due to their single perspectives. Thus, this paper proposes two fusion feature representat...
متن کاملProtein networks markedly improve prediction of subcellular localization in multiple eukaryotic species
The function of a protein is intimately tied to its subcellular localization. Although localizations have been measured for many yeast proteins through systematic GFP fusions, similar studies in other branches of life are still forthcoming. In the interim, various machine-learning methods have been proposed to predict localization using physical characteristics of a protein, such as amino acid ...
